From Manila to Sagada via Banaue
Via Banaue: Take an airconditioned Autobus (one way - P462/head) located in Manila. The bus leaves at 10pm everyday. We suggest that you get your tickets early, like 1 wk before your departure. Try to call this number 735-8096. I think we only had 2-3 stopovers along the way. We arrived in Banaue at 7am. Take a tricycle or jeepney from the bus terminal to the town proper to get a jeepney to Bontoc, a two-hour ride. There'll be some 2-3 stopovers to Sagada, mostly have great views to take pictures on. When you go back via Banaue: You may purchase your tickets at the bus terminal in Banaue when you arrived. The tour is the same, take a jeepney from Sagada to Bontoc then another jeepney to Banaue. The bus leaves at 530pm and you'll arrive in Manila 3-4am. We forgot how much were the jeepney fares, but we're sure the fares would not exceed P500 (bus to banaue not included) for the two of you, one way only.
From Manila to Baguio to Sagada
Via Baguio: Take a Victory Liner bus either from Cubao or Pasay, fare is P385 one way. From Baguio terminal, take a cab to Dangwa Station and take the Lizardo bus to Sagada (fare is P220, one-way). You'll get to Sagada at around 12noon. When you go back via Baguio: From Sagada, take a bus to Baguio and from Baguio, take a bus to Manila.

Great tip. Very detailed.
I actually did the Manila to Banaue then to Sagada route at least thrice. It was very convenient for me. But the last time I did that, I was the only one in the Autobus who was headed for Sagada that day.
The information center told me to wait for the 11am bus to Bontoc. I couldn't wait (it was just 8am) so I hired a van. Man, was it costly! But at least I arrived at Sagada by noon.
